If flipping only the y axis is what makes it correct then I would suggest you plot your data correctly in the first place so that it is consistent. Flipping the y axis is just a matter of whether you have the origin at the top or the bottom, but the data will move with it, if you just change the YDir setting of the axesI have a sub plot of an image and I want to set the direction of the y axis.
